I recently just beat Borderlands 1. There are a couple more missions left, but now I'm left wondering which Borderlands is next?
I own Borderlands 2 but now the Pre-Sequel is out and apparently that is supposed to be set before Borderlands 2?
If that's the case, what is the canonical order to play the Borderlands series?

If you want to play them in chronological order, then the order is:
- Borderlands
- Borderlands: The Pre-Sequel (Technically this takes place after 2, as the story is told as a flash-back, but all of the game-play events take place before Borderlands 2)
- Borderlands 2
- Tales from the Borderlands
However I would heavily recommend playing Borderlands 2 before the Pre-Sequel (In release order) will mean you know more of the background lore, and will probably make the Pre-Sequel more enjoyable.
